Step 2 says upload the web folder to your website. When I go to upload the folder, it opens up the folder and there are multiple other folders inside. Am I supposed to upload each one individually until every single bit is uploaded in my file manager?

Please upload the web folder and all the files and subfolders inside the web folder. Most FTP programs allow you to upload an entire folder to the server with a single click, so it should be easy.
